There are only a limited amount of Breath of Orbis that you can use for Sanctuary upgrades (about two dozen as of August 19, 2019). There are five areas in the Sanctuary, with three buildings per area, and a maximum of three upgrades per buildings. Doing the math, that's 45 Breath of Orbis that you'll potentially need to max everything! So, since we can't max it all, It may be hard to decide exactly which buildings to upgrade.
These are the areas you should focus your Breath of Orbis upgrades on, in order of priority: Heart of Orbis, Forest of Souls, High Command, Steel Workshop, and Alchemist's Steeple. In the early game, Heart of Orbis and Forest of Souls are really important.
There are twelve places you can get Breath of Orbis in normal mode, and then twelve more in the same locations in hard mode (Unrecorded History side story). These locations are:
- 1-9
- 2-S6
- 3-S3
- 4-S6
- 4-S12
- 5-S6
- 6-S6
- 7-S6
- 8-S3
- 9-S3
- 9-S6
- 10S-3.
That makes for a total for 24 Breath of Orbis that you can obtain from these missions. You can look for them on the map by their icon next to the picture of the stage (shown in the picture above).
You'll notice that every Breath of Orbis is contained inside a Chaos Gate. The enemies inside the Chaos Gate shouldn't be too difficult to defeat. After you defeat the boss within, a Breath of Orbis will drop. You'll have to defeat the boss outside as well to actually obtain the Breath of Orbis.
There are more Breath of Orbis in the AP Shop of the new continent, but only about two.
It's highly likely that the developers are going to sneak more Breath of Orbis into future content, so keep an eye out for them. Maybe eventually we'll be able to max out our Sanctuary!
Heart of Orbis
The Heart of Orbis gives you passive income with a small chance to double the amount every time. This building is useful in the early game for generating gold that you need for enhancing weapons and the dozen other things gold is used for. You'll notice later on in the game the enormous amount of gold sinks!
Forest of Souls
The Forest of Souls allows you to summon Phantasms, which are used for promoting your heroes to 6★, and penguins which can be sold for a decent amount of gold. If you're having trouble promoting your heroes, check out this article on the fastest way to get to 6★. Summoning a penguin is also necessary for the daily quest for Three Sisters' Diary reputation. I recommend just using Stigma to summon penguins and just focus on summoning Phantasms.
High Command
The High Command is used for taking your heroes on missions to collect resources, giving them a little bit of EXP as well. The stamina requirement for these missions is not much so they provide good value per stamina. You don't have to upgrade the buildings here too much. I'd say only put one Breath of Orbis into each building. I run my missions solely for Conquest Points, that's 4-Battle 2, and 4-Espionage 1.
Steel Workshop
Allows you to craft weapons that are useful for late-game. This is the place where you spend your hard earned materials. It's best to upgrade fully all the buildings in this area because you will be crafting, A LOT.
Alchemist's Steeple
Allows you to craft or transmute materials. You'll want this area almost fully maxed because you'll want to transmute your low-tier crafting material into the highest available eventually. This can only be done at a limit every day, so those trying to min-max may want to get these upgrades ASAP.
So let's say you've finished the story missions, and have a few Breath of Orbis to use. Here's an early game strategy you can follow.
You'll want to put your Breath of Orbis into the Heart of Orbis buildings so you won't have to constantly check on your coin and Skystone accumulation. Put two upgrades into Cradle of Life, three into Mirror of Light, and three into Benedictory Sanctum.
You'll also want to invest into Forest of Souls for getting higher quality Phantasms and penguins quicker. Upgrade enough so that you have three slots going in the Forest of Souls, that way you can maximize the amount of fodder coming out. The first building, Probability Blessing is not entirely necessary if you're focusing on getting Phantasms, so put three upgrades into Soul Isle Extension to increase the amount of Creatures you can raise, and three upgrades into Time Blessing to lower the time and cost for summoning.
For High Command, just upgrade each building once.

Bear in mind that you can always 'reset' the upgrades of a building by paying a gold cost. Using this option to reset brings an upgrade down by one, so the game's wording is technically off.
Your late game strategy should just be to utilize the Sanctuary solely for crafting late game weapons for your teams, and possibly catalysts from the Alchemist's Steeple. You'll be gaining passively more Phantasms, gold, and Skystones, and whatever is coming out of your High Command missions.
